well its just a little bit, but other than that the tortoise is eating properly and is very active and has no discharge around its eyes.

Wether or not this is normal depends on how much is flaking. A certain amount is fine, too much is not. No one can tell without seeing your animal, so either take it to a vet, or see a local turtle or tortoise expert. For example, see a turtle or tortoise rescue agency.
