Your tortoise probably thinks it's odd that you keep your skeleton on the inside, so I guess it evens out.

PHEW!! I just googled that question and came across this. I was worried. My box turtle Franklin had some purple thing coming out of his butt! What a strange place to keep his penis!

Yup it's his penis, my vet said that when they do this they are just re-adjusting themselves and it's nothing to worry about unless it stays out for too long. He said that the tortoise might get curious of it and could claw at it which would cause major damage. So if you see it happening just leave him be but make sure that he gets it put away before too long.
